I'm basically wondering if I should later make that the main trunk and cut off the original trunk, or perhaps they will grow into a knot. Also are these bends too extreme? I plan on letting the bounce back a little.

The trunk grows thicker in both directions so eventually that bend will join up - if you do nothing.
However"
1. You appear to have the tree in a small pot so growth is not likely to be extreme. Junipers are also much slower to thicken. Hard to be sure of size and space with nothing for scale but I'd estimate 10-20 years before you have to worry. if it was a ficus or trident ample the problem would need to be addressed sooner.
2. Junipers often feature shari - dead wood. I make shari on the inside of curves like this so it won't thicken inwards so bends like this will never join up.
3. In some cases I place something inside the curve so it can't fuse together.

Plenty of options so stop worrying about something that may never happen.

I believe you are right, next spring I will repot it into a much deeper pot. Also this is a Alberta spruce, but I don't think that should change anything.
Thank you for your response and advise.
